There is a lot of questions in there. And I hail to your intelligence in terms of where porteus should be. You should condider one module at a time.
Have a look at these porteus experienced users giving advice to a linux novice about the save changes folder:

Most of us look for existing modules, googling is the way to go. Python id already installed:

And it was for mate.
It happens that the introduction of a new module could cause problem. If your package is in the form of a module, you can remove it temporarily and ask for troubleshooting on the forum for that peculiar module with the output error.

We have to resolve the package manager issue.
We had a great one on the porteus 4.0 and previous version which is called USM. Most of my modules were created with that tool. They seem to work on porteus 5.0.
