Hi,
I have created a USB Drive with Porteus MATE v5.0. But I would like to encrypt the USB drive so that while booting it will ask for password to decrypt and then start the process.
Is there a way to achieve that ?

Instead of encrypting the whole USB drive you can use the option to create an encrypted .dat container (in which the settings are saved)

No. Current .dat is not encrypted. It's working very well. I have not tried encrypting it as I am unsure of the results.

Make a backup copy, encrypt the current file, reboot, report your results.
